I am just wondering where After Effects fits into the whole editing workflow. Like, at what point should I use it? Should I apply all the effects I want to my raw clips, then edit it in Premiere? Or should I edit first, then go into After Effects? Or is there some way of easily going back and fourth between editor and AE, applying effects as I find I need them?
It depends, if I'm applying effects to a video, I usually cut and paste it on AE and export the effects layer only, and I will overlay it later on Adobe Premiere. It is easier that way.
If time remapping is involved then it's a different story,

so then, in After Effects, you're applying effects with an adjustment layer, and not directly to the clips?
Nope. In After Effects I would remove the raw video and only export out the effects (alpha). It depends on what type of effects you're doing, I mostly use this method for tracking and basic effects.
3D compositing will require a different workflow, I haven't found an efficient way to do it yet, but Adobe claims CS4 have a better integration within its products.
